Definition
Short-chain fatty acids (SCFAs) are 1-to-6-carbon molecules —chiefly acetate (C2), propionate (C3) and butyrate (C4)— produced when colonic bacteria ferment non-digestible dietary fiber (resistant starch, inulin, FOS, beta-glucans). Butyrate is the colonocyte's primary fuel (supplying ~70% of its energy), while propionate and acetate travel to the liver and systemic circulation. SCFAs govern intestinal barrier integrity, inflammation and the differentiation of regulatory T cells, making them one of the central axes of communication between the gut microbiome and its host.

The three main SCFAs are produced in an approximate 60:20:20 molar ratio (acetate:propionate:butyrate) and act through two complementary molecular routes. The first is activation of G-protein-coupled receptors (GPR43/FFAR2, GPR41/FFAR3, GPR109A) expressed on intestinal epithelium and immune cells, triggering anti-inflammatory signaling and barrier reinforcement. The second is inhibition of histone deacetylases (HDACs): by blocking HDACs, butyrate relaxes chromatin and reshapes gene expression, a key epigenetic mechanism.
Furusawa and colleagues showed in Nature (2013) that commensal-derived butyrate induces the differentiation of colonic regulatory T cells (Tregs) via HDAC inhibition, protecting against colitis. Smith and colleagues (Science, 2013) confirmed that SCFAs regulate the size of the colonic Treg pool in an FFAR2-dependent manner.
In longevity, adequate SCFA levels are associated with lower low-grade inflammation (inflammaging), better insulin sensitivity and an intact gut barrier. Dysbiosis and low-fiber diets reduce SCFA production, contributing to intestinal permeability and systemic inflammation.
